erroneous basin shapes

I just spent a lot of time selecting individual watershed subbasins from USGS HUC files. I selected the basins I wanted, created a layer via the selection right-click pull-down on the source layer: "create layer from selected features". Later, when I looked at the map, the subbasins I thought I had selected were in different places- not where they were selected. The attributes table had OTHER subbasins listed, not the ones I had selected. I thought I was going crazy- then it happened again- several, but not all, of the layers I'd created by selection had switched their data content. Any ideas as to why this happened?
