If I want to modify an annotation layer for a specific map can I do this without modifying the text location in the geodatabase?

At this point, that cannot be done as you've described. Instead make a copy of the annotation feature class (or the necessary subset) and make edits to the copy. I've been doing this with a large set of annotation I made a few years ago that I reuse on smaller format maps by copying just the extent needed for the small format map--typically moving annotation away from the map edges.
